Welcome to ehealthforum.
You might need detailed and thorough investigations to look for the underlying cause for your absent periods to be able to treat it effectively. The causes could be many that include causes for secondary amenorrhea like ovarian failure, hormonal derangements, pituitary hormone axis failure, thyroid hormone problems, stress, excessive exercises, contraceptive pill effect, etc. The chances of primary amenorrhea can be ruled out if you have had regular periods prior to yout treatment for chocolate cyst.
Consider visiting your gynecologist to discuss these possibilities or have a second opinion taken from another gynecologist to go ahead with further management.
Take care.
