Q: TMJ + bite adjustment ?

I was recently diagnosed with TMJ by an orthodontist who said it was being caused by my misaligned bite (apparently I was only biting on my back teeth).

I have two questions:

1) My symptoms have been MOSTLY a soreness in my gumline and individual teeth (basically the whole mouth), and every now and then a stiffness in my upper jaw area. Does this sound like I've been diagnosed correctly?

2) I had the bite correction about 3 weeks ago, but it took some time for my new retainers to come in, and I've been wearing those for about a week. I wear them the majority of the day, and only take them out to eat. The retainers have been very tight, and as soon as they're out for a few minutes I start to notice that familiar soreness as bad as it has ever been. Can the affects of the bite adjustment take a long time to notice or is there supposed to be some sort of relief shortly? I feel I have none.
