The Plan B pills are known to cause menstrual or period irregularities. Nausea, vomiting, and headaches are its common side effects. Hence, what your partner is going through could be the side effects of the pill.

If your partner took the Plan B pill after she had conceived (you had unprotected sex during her fertile period), it will have no effect in stopping the pregnancy. However, her pregnancy test was negative. But since she still has not had her periods and has ‘been feeling nauseous and has headaches’, it would be good to repeat the test.

Discuss these possibilities with her gynecologist. It is difficult to comment beyond this over the internet.
