It's probably just a diaper rash or a mild case of eczema, which might actually not bother him at all. Little kids just don't notice some things that we do. Make sure you change his diaper often. You may need to see your pediatrician about it, but if it's eczema, you'll need to use a hydrocortizone cream on it. It's probably from something he's been eating.
