kidney stones if stuck in atypical locations or at sites which have the outflow blocked due to inflammation or fibrosis, can be difficult to be treated with non-surgical methods.

Small stones (less than 5 mm) usually pass without treatment. Larger stones (greater than 9 ‎mm) rarely pass on ‎‎‎‎their own and need specific treatment at a hospital with measures like ESWL and cystoscopic retrieval of stone.‎

Cystoscopic retrieval of stone is a very common procedure, and is not as invasive like Open surgery to remove the stone. It should be effective to remove the 12 mm stone and would not cause any serious issues like the previous one.

Work with the treating doctors and seek a proper opinion.
