It is impossible to offer any specific diagnosis over the Internet, and the limited information that you've provided really doesn't narrow the possible diagnoses down much, I'm afraid.
If your GI doctor observed inflamamtory changes in your colon or rectum, then he/she should have performed biopsies of the inflamed areas during the colonoscopy (you did not mention if this was done, and if so, what the results were). The most serious illnesses associated with chronic inflammation of rectum and colon are, of course, Ulcerative Colitis and Crohn's Disease, although there are many other potentional causes of colon and rectal inflammation (colitis and proctitis). Based upon the limited information that you have provided, these conditions need to be ruled-out.
Sincerely/ Robert A. Wascher, MD, FACS
